How to unlock the Know Thy Enemy, Know Thyself achievement in Eiyuden Chronicle: Hundred Heroes - Definitive Guide

There are no missable enemies in the game, and you will automatically face every enemy while doing Hero Beyond Time and Space (40G). A full bestiary can be found in the Library of your castle, and in the checklist linked in the Road Map.

If you are playing through the game casually all the way through the final boss without using Monster Repel Charms or Dash Boots, you will probably run into around 95-98% of all the enemies already.

Once you've finished the game, reload the cleared save. If you haven't already built the Library, go ahead and do that. The conditions for building it are the following:
1) HQ Level 2
2) Find Mariette in Twinhorne East, Euchrisse region
3) Complete Mariette's quest by finding the Mariette's Charm object in the Greatwood South
4) acquire four pieces of mystic lumber (available in the Greatwood South region or in the Dappled Forest's second area)

Once you've built the library, you can go there and talk to Mariette. Under the Read Books option, you can check the full list of enemies you have encountered. Compare this list to segagamer's excellent spreadsheet-checklist, which has an Enemies list:

There are probably only two things that you might be missing.

1) Playing through the Hero's Trial on Normal Mode. You need to build the Mysterious Room in your basement (unlockable at HQ Level 3) and talk to Selbineth, who will just be chilling in it once it is built. Some of the enemies on the final levels of the normal mode dungeon (Levels 25-26) do not appear anywhere else in the game, and they can be quite difficult to defeat. For the Ancient King in particular, who is the final boss of the normal mode dungeon, I recommend using Runeshards of Earth 6 (which Narungarde drops during the earlier parts of the Hero's Trial pretty readily if someone in your party has a the Super Lucky Charm. This nullifies all attacks on your entire party for 3 turns, which stops the crazy AOE party wipes that he is capable of inducing)

If you defeated Astraea before defeating Slaosha (boss of the Proving Grounds), and the Goblomancer before defeating Letus (boss of Vilashnu), they will not register in your encyclopedia and you will have to defeat them specifically during the Hero's Trial.

2) The Richie Cockatrice. Buy a bunch of Runeshards of Fire 1 at the Trading House 2F, teleport to the Mountain Path Homeward, and get a normal Cockatrice hatchling into the yellow or red health zones (should only take one runeshard). Then just keep passing turns until it summons help. If it summons an adult, you'll have to try a different encounter. But it might summon a golden cockatrice with some cool shades. That's what you are looking to take out.

In general, all enemies will be encountered one way or another along the way.
Here are two that aren't obvious:
1. In the battle with the Guardian Astraea boss, who sits on the golem, the golem itself must be killed before the boss, otherwise it will not count. If you missed it, you can finish it off in the arena (select Endless mode, if it is not the boss you need, exit and enter again).
2. In the location "Mountain path to the house" all enemies are Basilisks (chicks). If you take away some of his lives, he starts to call other enemies into battle - Basilisks and Cool Chick. That's the Second one you need. If you're already too pumped up and kill chicks with one jab, you can buy the cheapest shard and use it on the enemy. This will cause a little damage.
