It looks like you need to not only pick up, but also read map fragments in your inventory: I had 9 in my inventory, but only 4 in the counter; I re-read all the fragments in the inventory - after the reboot the counter was updated to 9

You need to not only collect, but also “attach” to the wall on the second floor of the castle in Bastion, only after that the map fragments will be counted.
