This should happen as you play the game, you will die and restart many times.
It took me roughly 16 deaths to accumulate enough kills to pop this but it depends how many enemies you encounter, how long you last and how good a player you are.
Just keep playing and this will pop eventually.
There is a tracker in the stats screen for total kills if you want to see your progress.

Just hit 1045 and no pop. Is it maybe tied to the ship?

I have 1300 kills and still don't have the achievement...
Edit: After finishing all other achievements, this was the only one not to unlock. I finished with just shy of 3100 total kills. I contacted the developer and they didn't have much to say other than that some people had it and the code for it looked correct, and then pointed me to the Xbox support page which was nothing but the obvious solutions (restart, uninstall/reinstall, make sure you're connected to the internet, etc.). I'm wondering if deleting your save and then playing through might reset the counter and give another shot at it, but I'm not super inclined to do it, honestly. I might at some point to test it if no one has by whatever point that is.

This target is cumulative across your runs and can be viewed in the pause menu under stats. The current total will only reflect kills made prior to the current run starting, meaning that if you killed 900 on previous runs and already have 1 on this run, it will still show 900. The trophy will pop when you get the remaining 100 kills on this and future runs.
