How to unlock the Archeology 101 achievement in Far Cry 3 - Definitive Guide
I found this guide to be very useful (http://nemdam.hubpages.com/hub/Far-Cry-3-Relics-Locations-Gu...), particularly as some of the relics are really well hidden. It's probably still worth buying the $500 maps for each area because they show more than just the relics.
For many of the underwater hidden relics there's often a trail of blue plants showing you the entrance/route to the relic. You can use these plants to craft Deep Dive syringes, making your task a bit easier.
Some relics will be behind doors that you have to blow up (grenade/C4) to gain access to. The doors are smooth stone with a small logo in the middle.
Many of the relics are hidden in caves which show up as a dark blue/black area on the map. The entrances are usually quite far from the map marker. More often than not if the map marker is on top of a hill with no buildings, the relic is usually in a cave nearby.
NB: The guide listed is not by me, all credit to the original author.

Thumbs up for the note about C4 / grenades to open up doors. Apparently my feeble brain could not figure that out itself!

Yeah I couldn't figure out the C4 / grenade for doors thing either for some reason, thanks.

The first thing you want to do is purchase as many of the $500 maps of collectibles that you can. This way you have a general location of where you need to be for the relics.
The relics are scattered over both islands and once you collect one, you will forever have it. So don't worry if you take a deep dive in the ocean and die right after you collect it. Once you pick it up, you don't have to worry about going back and picking it up again.
Relics usually are hidden in caves and some are hidden in wreckage in the water. There are also a few relics that are just laying on the ocean floor but require you to dive fairly deep. I may be wrong but I believe there is a total of 120 relics. (If I am wrong, please let me know.) So thankfully you only need 60 to unlock the trophy.

Relics are typical collectibles in Far Cry 3. They are shown with a symbol on your world map.
There are 120 of them in total. Only 60 are required for this trophy and there is no need to collect the rest. You can keep track of your progress in the Handbook tab of the pause menu.
To reveal all their locations you must activate all of the radio towers and buy the item maps from a shop. All maps together cost $4000. Once the maps are bought you can zoom in on your in-game world map and see the exact locations.
