How to unlock the Frog Wrangler achievement in FINAL FANTASY IX - Definitive Guide
You will be able to catch frogs in Quina's mini game after he joins your party. This is technically not missable as you have to go to Qu's Marsh and have Quina in your party to finish the game, but this can be done at any time. You'll want to visit Qu's marsh on the Mist continent at your earliest opportunity.
After leaving Lindblum via the dragons gate, you will see some Chocobo tracks. Just beyond those is a swampy area. Enter that and you will be on a path with Moggster and Moggy on it. You know them from the tutorials. Take the path directly behind them. Go straight up and you will find Quina trying to catch frogs. I caught him a frog, so I will assume that you should do the same. Cross the bridge and head up. Head inside the building and speak to Quale. Quina joins your party and you can now play the frog hunting mini game.
Go back to the area with frogs, and wait in a zone i.e. the bridge for the frogs to hop on dry land and quickly nip out and attempt to grab a frog by holding to sprint while tapping to catch your frog. Setting out while the frog is mid jump is quite effective.
Also, make sure you leave one male and one female from in the pond so that they reproduce while you're away. Golden frogs also speed up this process, but you will want to catch one for another achievement right? Female frogs can be spotted by the black stripe on either side, male frogs have a pale green stripe. If you do happen to catch all of the frogs in one location, it will spawn tadpoles instead of frogs on your next visit. You will have to wait for these to grow before they start breeding, so do bear this in mind.
I recommend waiting until Disc 4 to complete this.
There are four different Qu's Marshes in Gaia. The first one is located outside of Lindblum and is unlocked for you during the main story. The second is in the Outer Continent between Conde Petie and the Black Mage Village. The third is on the Forgotten Continent, located north of where Kuja drops you off on your way to Oeilvert. The final one is on an island to the South of the Forgotten Continent and can only be accessed with the Blue Narciss, the Hilda Garde 3 or when Choco learns how to fly.
To speed up the frog regeneration process, it is best to always leave one male and one female frog in the marsh before leaving. You can easily differentiate between male and female frogs by looking at their feet. Male frogs have yellow feet, female frogs have red feet. By leaving one male and one female, you will ensure that the marsh will be repopulated quickly. If you do catch all frogs in the marsh, exiting and re-entering will cause two tadpoles to spawn.
Frogs start as tadpoles and cannot be caught. Once enough time has passed, the tadpoles become baby frogs and can be caught but do not reproduce and are genderless. Only adult frogs reproduce. Thus, don't be afraid to catch baby frogs if there is already an adult male and adult female frog in the marsh.
Additionally, the presence of a golden frog speeds up the frog maturation process dramatically. There can only be one golden frog present in the game so whichever marsh it is in will have fast growing frogs. I would not recommend catching the golden frog unless a) you still haven't got the Going for the Gold trophy or b) you want it to respawn in a different marsh. Note that you can’t choose which marsh it will respawn in.
Depending on the marsh and the presence of a golden frog, it can take around two to three hours to fully respawn a marsh's frogs. It is recommended to visit all four marshes in one go, waiting a couple of hours so that the frogs respawn, then doing another round of marsh hopping and so on. Be advised that visiting a marsh during the regeneration process will stunt the frogs' growth so if you want to be safe, save before entering the marsh and reload your save if there are less frogs than you want.
Also be advised that there is a boss fight immediately after you catch the 99th frog so saving after the 98th frog is advisable.
Once you've caught 99 frogs, the trophy will pop.
I believe the two to three hours is in game time but I will be honest I am not 100% sure as I have never tried to mess with the system time. Setting the system time ahead does work for some trophies in other games so it might be worth investigating but I don't think that this is the case for this trophy. If you attempt to do so please let me know how it turns out so I can update the solution accordingly.

Frogs will spawn in the game's "Qu's Marsh" locations, and you must have Quina in your party to participate in the frog catching mini-game. Theoretically, that's all there is to it. However, frogs are in limited supply and need to repopulate each location after you've caught them. When catching frogs, be sure to always leave one male (yellow feet) and one female (red feet) in the marsh. This will ensure they have babies and more frogs grow for you. If you see a golden frog, leave that alone as well. This speeds up the repopulation. Catching the gold frog is needed for another achievement, but you can grab it as your 100th frog, or save and reload after grabbing it to keep it alive (though it does eventually respawn somewhere else each time it is caught).
There are four locations to play this game: outside Lindblum, on the Outer Continent near the Black Mage Village, on the Forgotten Continent by Oeilvert, and on an island south of the Forgotten Continent. I'd suggest hitting each location as soon as you can to get working on this, since you need the frogs to repopulate a few times to reach 99 total. Grab everything except one male and one female (and the golden if he's there) and leave. Continue with the story and after 2-3 hours check back and grab any new frogs. They do not have to be adults to count for the achievement, so grab the babies if you want.
