I'd initially done a run on "Experienced" at the end I was missing 4 collectibles and 2 upgrades. After checking my stats;
Main menu
Campaign
Hivebusters
Right Button to "Acts"
Top right shows collectibles found
Bottom right tile shows upgrades found
Right button to "Collectibles"
Shows collectibles by chapter
and which collectibles were missing, I reloaded the save file, and skipped through the chapters, picking up the missing collectibles.
Then, thinking I needed to do a complete run through for upgrades, I used the same save file, changed difficulty to "Beginner" and starting at chapter 6, picked up the upgrade at "14:30" in the video, not sure how I missed that, but my achievement progression showed an increase. Finished the story, and used the same save file again, started at chapter 1 and found my last missing upgrade in the locked room, "3:25" where you double back on yourself up the ramp, and my achievement unlocked, even though pressing "Back" on the controller only showed me as 2 upgrades found.
You can check which you are missing just before the Wakatuu fight, or during it, press "Back" on your controller and you can see all the upgrades found are highlighted, use the D-Pad to highlight the greyed out upgrades and it will say which chapter then can be found in. Finish the game, load up that chapter and find the upgrade and the achievement should unlock.

Also, just a though, but its a pity shooting the tomato plants in the hydroponics room don't activate an Easter egg.

I did it and its sitting on 91%....Ughhhh

The ability upgrades do not need to be gotten in one playthrough. I went back and got the ones I missed and the achievement popped.
