Each time you make a successful run through a faction's territory you'll reduce that particular faction's strength in that region by a third. Subsequent journeys through the territories by way of the linear main campaign will systematically eradicate most of the factions. However by the end of the campaign you'll still have a few factions active.

The game allows you to return to make further deliveries after the main story has ended. Just use the map to select new delivery runs where the factions are still active. Once all '9' factions are defeated this will unlock.
