Spirits are the blue clusters commonly found on the streets, rooftops, underground, buildings, Hyakki Yako encounters, containment cubes and are also awarded for completing Side Quests.

Just pass by every now and again, try and knock these out before you finish Chapter 4. You can also go to an offering box and donate 5K meika to increase spawn chances drastically.
**You should obtain the summon tengu and increase glide time abilities to make traversal easier across rooftops. There is also a talisman that spawns a whirlwind that propels you in the air, you can use those until you get the abilities.

To build off redjarman's comment, I knocked out the talisman achievements while going for containment cubes. As mentioned above, the Visitors will ignore you and latch onto a cube, so you can use a thicket, stun, or exposure talisman quite easily.

If you’re going to collect the spirits it must be done before you complete Chapter 4. However after you beat the game you enter the Point of no Return and you can mop up any other spirits or collections left in the city.

The Point of no Return has a tedious walking section, so I recommend you do it the first time around! (Unless you don’t mind walking through a bunch of doors again!)

There are a few things you can do to help with the mammoth task of hoovering up every last of the 240,300 spirits in Tokyo. One is to use Spectral Vision constantly, and expand its range with the 'Range Boost' skill from the Abilities tab in the Skills menu. This will enable you to see any spirits you've missed through walls. You'll also need the 'Amenotori X' ability, so you can summon a tengu wherever you like, and grapple up to the rooftops to bag any spirits lurking in high spots.
The Spirit Perception Prayer Beads (found in the Prayer Beads tab of the Inventory menu) will also enable you to track spirits within your vicinity.
