How to unlock the Wishmaker achievement in Ghostwire: Tokyo - Definitive Guide
Side Missions are green icons that look like green circles after you cleanse the Torri gate in the area. Below is the list of all 42 Side missions and the awards you'll get upon completing each one.
It is best to complete After the End I, After the End II, and After the End III before finishing the game to avoid having to replay Chapters 5 and 6 in the main missions once you complete all side missions.

For those wanting to do everything before the Point of No Return - After The End 2 and 3 aren't available until you've obtained the Turbine Wheel and Oil for the bike in Chapter 4.

There are 42 side missions in total, which you'll find dotted all over Tokyo. As you cleanse torii gates (see the Liberator (15G) achievement for more), you'll see further missions pop up all over the map. Complete each of these, and you'll gradually make your way towards beating all 42.
While the point of no return warns that the three-mission 'After the End' thread is missable, you can in fact go back and complete it after you've beaten the story and have made a completed save. It's likely that your final side mission will be the 'Boss Tanuki' quest, unlocked upon finding all 25 hidden tanuki. You can keep track of your progress via the 'Missions' tab in the menu.

Side quests are displayed as green circles on the map and appear when the gate is cleared. It's almost impossible to miss except for the missions "After the End II" and "After the End III". In the guides for side quests that I came across, it was indicated that it appears after completing the quest “After the End”. However, this is not the case, it will only appear after you find oil and parts for the motorcycle in the story. AND IMPORTANT!!! after the end of the second task, this chain, the task “After the end of III” will become available, but it will appear on the map only after you move to the Toyoya Shrine. And it must be COMPLETED BEFORE boarding the motorcycle, otherwise you will not receive the trophy.

It wouldn’t hurt to add it to the skip list. But what about those who have already completed the game once?

You also still need to find all the Tanuki for this trophy. I completed all the tasks and there was not a green circle. Until I found all the Tanuki and turned in this side quest, the trophy for completing all the side quests didn’t drop.
