Will come naturally over time. Need to put at least one level into both the purple and green version of each ability. If you want to grind/slightly increase the amount of darkness you get per run keep these things in mind:
-use the weapon with the dark thirst for every run. This will give you a 20% to all darkness found that run
-take boons that increase the % of loot drops/darkness. Poseidon has one that increases the loot percentage, and chaos will occasionally give you boons that increase the % of darkness
-check well of Charon for darkness that you can purchase. Usually he’ll have a trade for darkness or gems for coins, these are almost always worth it, especially early game if you don’t have many upgrades yet
-upgrade things with the house contractor. After a certain amount of upgrades you will get access to things that passively increase your resource gain in a run, like earning gems in addition to the normal boss fight reward
-if you really want to get a lot of darkness fast, do a run with a weapon on a heat you’ve already completed. If you do this, the bosses will drop an increasing amount of darkness as opposed to their normal drop (Titan blood, diamond, ambrosia)
-try to complete prophecies. Some of these will have darkness as a reward, and most are tied to other achievements anyway

I've unlocked them all with no achievement, do I have to level up the alternatives?

FYI you need to leave the room with a point in all of them for this to unlock. Takes a couple thousand darkness. By the time you have all the mirror unlocked, the darkness amount should be no issue with a key reset.

To get this trophy, you need to purchase at least 1 rank in all 24 talents, meaning this includes all talents on both sides, not just one side.
The Mirror of Night, located in Zagreus' bedchambers, is a large, wall-sized mirror that offers you many passive talents to use in your escapes. Although you start out with only 4 options available, you can unlock more with Chthonic Keys, and by the end, you'll have 24 (12 on each side). To fully unlock the entire Mirror, you'll need a total of 65 Chthonic Keys.
"On each side" means there is actually 2 sides to the talent list; Side A and Side B. Think of it like the front and back of a page of paper. To the far left of each talent on the list is an arrow button. Press it to switch active talents. You can swap between them at any time when you're in the House. For obvious reasons, you can only have one side's talent active at any given time. Side B will unlock once you speak to Nyx after accumulating at least 300 Darkness.
While a few are completely different from each other, most pairs share a very evident theme. For example, Side A's "Death Defiance" allows you to instantly resurrect with 50% Health one time (per rank) per run, whereas Side B's "Stubborn Defiance" allows you to instantly resurrect with 30% Health one time per chamber.
These talents have ranks, where each rank is one more level of that talent. A couple talents max out at just 1 rank, but all the others have multiple ranks you can purchase. For almost all of them, each rank increases in cost as you purchase them; rank 1 might be 30 Darkness and rank 2 could be 50 Darkness, and so on.
