Complete each of the smaller spire structures, there are 4 in all. Each time you complete one you get a small section of the code sequence. Once you have completed all 4 head back to the command spire, once you open the spire and enter you get the Achievement.

That's not entirely correct, once you get the fourth code and watch a short sequence of the weapon deciphering it you'll immediately get the achievement, not when you later enter the spire.
