In the control room you can upgrade the scythe up to 3 levels using either soulary or a single prismium. The cost for each level is 50/125/250 soulary or a prismium per level. After unlocking this, you can quit the game via Xbox dashboard, then reload the game and continue in the control room before spending anything.

I think you need to transform the scyth (dude on the right) and get it to level 3, it's not just for hitting level 3.
