Missable upon returning to the house you will engage a conversation and after the conversation is over you will have a red box on the three eyed alien get up close to him and press the melee button to knife him.

Once you obtain Knifey, and return home, just stab Gene when it is prompted, easy... he wont die so its all good.

I wasn’t able too, my plan was to stab him either way if I could and there was no prompt to stab

Stabbed Gene and didn't get the achievement. Guess it's bugged.

I didn't get it first time, just reload your save to the last checkpoint and stab him again.
It popped for me second time.

Missable.
After defeating 9-Torg in the slums you'll be asked to return home with Knifey. Once home you'll briefly speak to Gene on the sofa. As the conversation finishes you'll be given an option to stab Gene in the gut with cn_RS. Ensure you submit to Knifey's will, stabbing Gene and unlocking the achievement.

Dorry worry Gene's fine afterwards. It doesn't seem to affect the story!

After acquiring Knifey and returning home you'll speak to Gene. At the end of the conversation stab Gene with Knifey.

After completing your first bounty, return to the Bounty 5000 which will trigger a conversation with Gene on the couch. During the conversation move toward Gene and eventually you will be prompted to stab gene with Knifey with RS. Do such and the achievement will pop!

After acquiring Knifey by defeating 9-Torg and returning home you'll speak to Gene. At the end of the conversation make sure to stab Gene with Knifey. This is the only time you can earn this.

after unlocking Knifey, (obtained after 9-Torg Fight), you return back to your house. Knifey will start talking about stabbing Gene, and all you have to do is follow through with his commands, you stab him and the achievement pops

This is a missable achievement, but very easy to get back to if you do, since its at the start of the game. Here is how you get it.

Missable achievement.
When you complete the first elimination mission and during it you pick up the knife, then after returning home, after talking with Jin, do not go into the portal, but poke him with the knife. This opportunity will only be available once per game. That's what we need.
