Can be easily boosted right after you get the B.A.L.L. weapon. Pick the B.A.L.L. gun and run past the guy, who gave it to you. You will see a gaiser that can be opened by shooting two holes with the B.A.L.L. gun next to it. Shoot them to fly above the ground to a small "dungeon". There are going to be at least 2-3 waves of Poacher ants.
What I did was I shot the ground 4 times next to them, not directly at them. After 4 shots to the ground I would shot the fifth directly at the bug. After I saw a big bug (Stalachnid or whatever his name is), I would press

and pick "Last Checkpoint". You will start right in front of "closed" gaiser. Repeat and you have 100 enemies killed.

There’s a better spot where a lot more mites appear; go left from the Salt Lick City entrance and go to the two large rocks(where the ant soldiers are kissing). There are three large waves of mites that’ll almost always spawn. I used this spot and it took three minutes to get the achievement and another minute for the Harper one.

You can also just hold the left trigger to get the charged shot.

Stuck at 79%. Starting a new game didn't help. Deleting save from local storage also. Any tips?

Edit: ok, I've figured it out. Once you start a new save the progress bar won't update till the previous % score get updated, the bar started to move once I passed previous completion score.

They kinda fixed, it won't count correctly, I did a section with around 10-12 enemies and each time I killed all of them it only counted 2%

I was using charged shot and wouldn't get any more progress so switched to shooting 5 times to reflect the bullet and it seemed to work to make progress on the achievement!

Tracking seems inconsistent, only seems to count mine when I charge it and fire at a particular enemy. Those killed by the blash radius don't seem to be counted (for me at least)

This achievement is glitched. Stopped counting progress for me.
