During the main story quest "The Elf, The Nab-Sack, and the Loom" you'll be introduced to the "Nab-Sack" for capturing beasts and a Vivarium to house them. Shortly after that Deek will give you a further two side quests “The Plight of the House-Elf” & “Foal of the Dead.” During the "Foal of the Dead" quest you'll obtain the breeding pen and conjure it into a Vivarium. Now that we have a pen placed, ensure you have a Male & Female beast of the same species in that Vivarium. Interact with the book in front of the breeding pen entrance to start the breeding process. The pair will take 30 minutes to produce an offspring.
Notes:
- If you visit a Beast Den that only has one sex of beast available to capture. Just return at a later time and hopefully it's been swapped out for the one you need (e.g. Graphorn & Unicorn).
- Utilize the spell "Arresto Momentum" to stop the beast you wish to capture from running away. It makes it a lot easier to catch them with the Nab-Sack.
- You can place up to 4x Breeding Pens in each Vivarium. So in theory, if you had enough Moonstone you could breed all 12 species at the same time.
- The achievement tracking progresses when you place a beast inside the Breeding Pen. Achievement pops when you place in the 12th.

To unlock this achievement you need to progress the main quest for a bit, until you have a side quest from Professor Weasley (and Deek) where you can purchase the breeding pen.
Once you do this quest (where they teach you how to breed animals) you can start breeding your animals.
A few notes:
-Phoenix doesn't count for this achievement
- To breed the Graphorn you need to go even further in the main quest, until you defeat one during a trial. After that, you can breed it
- Unicorn and Graphorn have only one spot each in the game, Forbidden forest for the Unicorns and at the very bottom of the map in the Clagmar coast for the Graphorn (if you go there before defeating one in the main quest, the spot will be EMPTY, you need to beat it first in the main quest)
-If you have a male or female only of a specific animal, wait a while and then re-visit the spot, a new one will be spawned, hopefully the one you need it.

I ended up stumbling into this just because the game was getting boring and i wanted to speed it up.
If you want to make it much much easier to capture beasts, turn the difficulty down to story. The little minigame where you have to wait and click
as the bar fills up will be taken away. Just using the capture bag will instantly capture any beast!
The minigame isn't too bad but is just kinda pointless and more time consuming imo, so this was nice to find

There are 13 different beasts you can collect in Hogwarts Legacy. However, only 12 of those you can breed - there is one elusive beast that doesn’t have a mating partner.
In order to be able to breed though, you need to have unlocked the Room of Requirement (which you’ll get in the main quest, titled “Room of Requirement”). - Kneazle - Introduced to one during “Beast Class.” There’s a den south of Brocborrow.
- Niffler - Can rescue from “The High Keep” and there’s a Niffler den east of Keenbridge.
- Thestral - Reward from “The High Keep” quest. There’s also a den north of the East North Ford Bog Floo Flame.
- Hippogriff - Reward from “The High Keep” quest. There’s a den west of Keenbridge.
- Giant Purple Toad - There’s a den by the West Forbidden Forest Floo Flame.
- Diricawl - There’s a den in the hills, northwest of Keenbridge.
- Unicorn - Complete the side quest, “The Unique Unicorn.” Unlocks Unicorn den on the map in the east part of the Forbidden Forest.
