After purifying an area, there will be a mini-dusteater in front of the large tree that you battled in order to purify it. Collect this mini-dusteater into your inventory and then place it on one of the small scars in the garden at your homestead. Once you've placed the third of these, the achievement will unlock.
Note that you may want to Lift all plants but one before placing the last dusteater, as that's how I got this achievement:
