Similar thing happened to me. I used the "shiny potion" yesterday, it upgraded one random card but nothing happened. Today finished quest that was idling overnight and launched new timegate then the achievement popped. So either restarting game/console or finishing mission and/or starting new one made the achievement pop.

I have just used the potion and managed to get the achievement to pop, however I did have to exit to dashboard, manually close the game and relaunch it. As soon as the game started the achievement popped.

--no the Potions do not drop randomly from any type of chest, but every chest has a 1/1000 chance to drop Shiny Gear.
--you can sometimes earn them free during Special Events (not the normal events).
--they are included with some cash purchase "DLC" Bundles.
