If you need help finding the mysteries locations, the Janitor in the Vatican Post Office sells a book of Vatican mysteries for £300.
They are:

- House Of God: A simple puzzle moving the lever from side to side to open several compartments on the side of the box

Secret of Secrets: Use the map of stars to work out the safe code from the symbols under each statue
- A Free Spirit: A Missing Cat Near the tower of Nicholas V, the cats general location is marked on your map (when tracking the quest), go past the pharmacy and into the gardens and up the scaffolding, above the entrance to the garden you'll find kitty

A Snake In The Garden: A Bookcase puzzle, in the same room as the note, move the four books in order (turn the note over for the solution)

The Bulls Of Blood: Its right back at he start of the map prior to meeting Antonino, to the right of the fireplace, where you find the note are two bull paintings

A Date To Remember: You need to sneak into the tents by the library (the boxes on the edge of the fence is the way in). Sneak into the first tent to start this mystery the note is on the desk. (You have to start a Nun in trouble fieldwork to continue) when you get to the museum court yard head into the tent to find the clues to open the box

Father & Son: Unlocks after a nun in trouble fieldwork, you're given a key and tols to find a locked door in the tower. Go back down a couple of levels and go through the door, swing across the gap with your whip and use the key on two doors. The notes you need for the safe code are in the desks.

Signs Of Trouble:Unlocks after a nun in trouble fieldwork, by finding the note in the chapel. I had to finish the giants fieldwork before it appeared. Head to the office in the excavation site, a new safe has appeared.

There is at least one more mystery called Father and Son. I've completed this as well but still no achievement so there might be even more than that.

The Bulls of Blood Vatican mystery can be found in the Saint Angelo Castle section of the Vatican. Through the courtyard of Angels we can find a note in a side room that starts the mystery then progress through the rooms to find two pictures of bulls. We need to interact with them to rotate the pictures so that the brown bull is on top. This opens a series of secret doors, giving us a shortcut to the exit of the castle.
The A Date to Remember Vatican mystery can be found in the Vatican museum. If you already have the blackshirt disguise it is recommended for getting through this restricted area to the enemy tent. Inside is a couple of notes we can grab and a chest that is locked with a code. The code to open it and solve the mystery is 6380. Inside we can find the Vatican Medicine Exploration Book.
The Secret of Secrets Vatican mystery can be found in the office of the Sistine Chapel. Inside is a couple notes, including one in the desk drawer, as well as a safe that is locked with a code. The code to open it and solve the mystery is 4471.
The House of God Vatican mystery can be found on the balcony before the Borgia Tower. This area can be reached by climbing the scaffolding behind the stage in the main courtyard. There will be a guard up here, so take him out if he gives us any trouble. At the top will be a self contained puzzle that we need to solve using the lever to open secret compartments and gain components to place. Once completed, we will be rewarded with the Vatican Relics Exploration Book.
The Father and Son Vatican mystery can be found in the Borgia Tower, after completing the A Nun in Trouble fieldwork. Through that fieldwork we gain the key to open the locked doors in this tower. So climb up the scaffolding and go through the locked doors to find some notes and a chest locked with a code. The code to open it and solve the mystery is 5873.
The Signs of Trouble Vatican mystery can be found on the altar in the Sistine Chapel after completing the A Nun in Trouble fieldwork. From grabbing the letter we will head to the excavation site to open a locked safe with the code 1891. Then return to the Sistine Chapel with the safe’s contents to complete this mystery.
The A Snake in the Garden Vatican mystery can be started in an office on the top floor of the apostolic palace. The office door is locked, so we will need to climb out a nearby window and jump across the scaffolding to make it inside. There will be a letter on the desk that starts the mystery, then we just need to interact with the four books in the bookcase in the correct order to solve it. This order is Crown, Triangle, Circle, Vortex, or from left to right 2, 4, 1, 3.
The A Free Spirit Vatican Mystery can be found on the corkboard across from the tower of Nicholas entrance. Interact with the flyer here to begin the mystery. Then head down the road and up on to the roofs to find the black cat that is missing. Once we take a picture of it, we can return to the flyer to complete the mystery.

If you are part way thru this level u can use a fast travel / sign post. Choose castle sant'angelo, from there go thru the door way as if u see the fast travel post on Ur left keep walking and go thru the iron gate this will bring you back to the very start of this mission.
