For this achievement, you must officially become evil. This involves doing enough evil tasks for a man in red at the top right of Arkos to invite you into the cult hideout North above the town. Can you get this one on the same save file as ultimate evil? If you go in and fight the final boss before getting the necronomicon, then reload the save and get the necronomicon?

Indeed you can. You can get evil, submission and ultimate evil all in the same playthrough.
Like you say just finish the game before getting the Necronomicon to get the evil ending. Then reload and carry along ultimate evil route and SAVE again before the final battle of Darsov. Then submit to Robert when he asks for another ending (no achievement for this ending though) and reload to kill him and get the ultimate evil ending.
