This can be done in Chapter 3 (where the sun is bright)
After making your way through a shady cavern past some mosaic water fountains and across a roof, you come out near a tower with a windmill on it.
After climbing up that tower, there are two hanging water tanks, and a wall behind them with lots of little rock bugs crawling across it. These are the pebbles.
Use the hanging anchor to swing your way across to that wall. Pressing
near the wall activates the plant to grab onto, and it's worth placing an anchor 
as the plant will die quickly.
Then grab onto on of the moving pebbles and let it carry you across the wall. There's a point where the split up, and at that point tap.
This freezes all the pebbles and should unlock the achievement. If not there's a shaded plant there to grab onto, and just keep trying as there's different numbers of pebbles that come through
EjectedPixel does point out that there are other places to get this later in the same level. So if you're doing a single run through, then just go crazy with the when the pebbles are around

This worked. There's really only a handful of places in the game where this would be possible. Still, probably hard to miss achievement with natural play, unless you somehow don't realize that you can freeze the pebbles. Most pebble sections can be completed without freezing them, though that is more challenging somewhat to do.

Yeah, no- I just finished everything besides this basically and had zero idea you could freeze them in place.
