Secondary goals are in the circles below shown at the beginning of the episode (colorless if not activated and in color when activated). They include actions such as rescuing the aliens by taking them to their space ship, rescuing the pedestrians in Metroville, etc.
In order to get them all, you simply need to play each chapter 2 or 3 times and such goals will unlock naturally. You do want to unlock them all, since such actions will net you many points and platinum medals.
The sequence for such circles is one goal, one buddy and so on until the last one, which is a special bonus gift (art), which is worth watching as well.
