And I think the DLC tombs also count to this goal. As in, it increases the internal counter, even if you havent completed all challenge tombs of the main game. Can anyone else verify this?

Playing through with a friend, the first challenge tomb is missing the mirror just next to the upper pressure plate, anyone else getting this?
Edit: So the mirror glitched, what we did was quit the game. I went in on single player, the mirror spawned and then I invited my friend. When it all loaded the mirror was there, so fucking frustrating.

I've created a two-part 100% walkthrough video. It covers every single achievement in the game except the co-op ones and the speedruns, but the co-op are self-explanatory and the speedruns are super easy once you've played a level, since you can usually just run past everything and solve the puzzles most of the time. Contrary to some reports, you CAN get the gold points challenge on EVERY tomb on your first time through in solo play. Follow along with the video below as you play through the game (and part 2) to have your 1k in 8-10 hours tops. A detailed text guide follows after the time stamps for those that prefer it, copied over from the walkthrough I've written for this game. Since the challenge tombs are spread across both videos, I've included both here.

Challenge Tomb #1/5 - En route to the Tomb of the Silversmith, on the right as you cross the bridge. You can't miss it.
You’ll pass right by a challenge tomb’s entrance on your right on the way to the Tomb of the Silversmith. This is our first challenge tomb, and is super easy. The rooms have skulls on the floor which release spikes when you walk on them. Just run across and hit the four pressure plates to drop the spikes in the path and continue. The next room is the same routine, just with some water you have to jump across. That’s it. Grab the upgrade and weapon to finish the tomb. How was that a challenge, exactly? You’ll unlock Up for a challenge if this was your first challenge tomb.
Challenge Tomb #2/5 - Just to the left of the Tomb of the Silversmith.
From the start, ride the blue platform up. Hold and push the time bomb to the wooden platform, and blow it across the gap with your bomb. Set it on the pressure plate, place a bomb behind it, and cross over the grates on the floor. Detonate your bomb to launch it over the wall of fire that appears once the pressure plate isn’t held. Push it to the wooden platform and launch it across the next gap. Set it on the square by the ledge and place a bomb under it. Go back across the gap, up to the ledge, and around to the pressure plate above the time bomb. Detonate your bomb to launch it up to you, and push it over to the breakable wall. Release to blow it and the wall up, and collect the upgrades to finish the tomb. After you exit, head to the central altar for a short scene. You’ll need to enter the newly-opened door to switch the current state of the world outside to daytime, so go ahead and do that. Just head in and spin the dial in the floor so that it switches to the sun side and it will be day when you exit. From there, you'll need to go to the Pyramid and challenge the Khepri in the left-most door.
Challenge Tomb#3/5 - On the way up the Waterfall of Sobek, en route to the Tomb of the Ferryman, across a couple small platforms off to the right of the ledge.
Your next stop will be the Tomb of the Ferryman, but we’re going to take out the 2nd challenge tomb on the way up. As you go up the waterways toward the tomb, you’ll see a couple of small pillars off to the right at a 180-degree switchback in the path. Jump out across these pillars to reach the challenge tomb. The first room will have three glowing orbs and lots of mirror plates in the ground, as well as three pressure plates. Roll the ball up onto the pressure plate at the very top, then stand on the bottom-right pressure plate. Shoot the beam of light from your staff through the glowing orb to your left, and adjust the angle so that the beam reflects off a mirror, through the top orb, then off two more mirrors and into the 3rd orb. Grab the upgrades behind the removed barrier to complete challenge tomb #2/5, then head on up the path to the Tomb of the Ferryman.
Challenge Tomb #4/5 - Right beside the Tomb of the Ferryman, to the right.
After you finish Tomb of the Ferryman, the platform to the right of its entrance will rise, allowing you to reach another of the 5 challenge tombs, so head inside. From the start, head down the stairs and swim across to the blue platform. Ride it up, and cross to the far left side of the tomb. You should see a grappling point above. Use it to get to the ledge on the upper right. Hit the pressure plate to release a time bomb and hold until I say otherwise. Jump across and hit the pressure plate to lower the spikes and allow the bomb to drop down. Follow it, continuing to hit pressure plates when it reaches a spike barrier to allow it to pass through.
You’ll reach a spot after a few plates where you’ll need to destroy a glowing orb to drop a gate of your own, so release and use the beam with to destroy the orb quickly, immediately holding again after. The bomb will probably be glowing yellow now. Use your own bombs to blast it out of the water to the right and roll it over to the breakable wall, then release . Once it destroys the wall, hold again and push the time bomb inside out to the water’s edge, then use your bomb to knock it across to the far side of the water, and another to knock it out. Roll it up the stairs and near the blue pillar, then release and get it onto the blue platform as quick as you can, staying with it.
Press and hold again to raise the platform. Place a bomb behind the time bomb, jump over to the ledge, and detonate it. Roll the time bomb up to the breakable wall and finally release to blow it and grab the upgrades inside, completing the tomb. Your next stop is the Tomb of the Lamplighter. Head back down the path from the Tomb of the Ferryman, and you’ll see the entrance for this next tomb to the side of the path, beneath a waterfall. You pass right by it, so it’s hard to miss.
Challenge Tomb #5/5 - Right beside the 4th gear you must free to enter the Tomb of the Architect, near the blue platform.
From the start, jump the gap where the break in the blue flame wall is and place a bomb behind the pillar where the ball is. Jump back across and stand on the pressure plate, then detonate your bomb to launch the ball over to you. Leave the ball on the plate and go around the back, crossing over the disabled vents, and grab the grenade launcher and health upgrade to solve the tomb. Anti-climactic much? You’ll unlock I love tombs for this last one. Use the nearby blue platform to get back up and head on into the Tomb of the Architect.

Challenge Tombs are special tombs that feature no combat. You will need to solve a puzzle to complete them. The puzzles are easy and shouldn't pose any problem.
You can find the entrances to challenge tombs within the hub world and you will most likely stumble upon them sooner or later. You can also press to enter the configuration menu and use and to navigate to the map tab. The approximate location of challenge tombs are marked as a white star.
