Buddy Pine unlocks with the completion of Level 7 - Golden Years. No special action needs to be done to unlock him other than completing the level and buying his red character pack.
Syndrome unlocks upon completion of the last crime wave. There are 10 in total, each taking place in a different district around the town. Very straight forward completing the quests in each town and besting the villain who is attacking.
Once these two are unlocked, have both out in the main world and the achievement should pop.

Any thoughts on why this won't pop? Definitely have buddy pine and syndrome.

Try a full restart on your console? Sounds like something hung up with your game, anytime that happened to me I just did a full restart and it would pop when I started up the game

To unlock Buddy Pine and Syndrome you need to play the game until at least Story Mission 8 (Buddy unlocks after you complete Story Mission 7) and you will also need to complete all the Crime Waves (Syndrome unlocks after you defeat him in the final Crime Wave).
Once you have both characters unlocked just go into character selector by holding Triangle. Select either Buddy Pine or Syndrome. Tap triangle to switch to the other character and repeat while selecting the remaining character.
Once they are both in your party the trophy will pop. This can be done in Free Roam on the open world.

You will unlock Buddy Pine during story mode. Syndrome is unlocked for clearing all district crime waves. When you have both unlocked, simply use 
to change both active characters and unlock this trophy.

Buddy Pine is unlocked after completing Chapter 7, 'The Golden Years'. Syndrome is unlocked completing all crime waves in the hub.
Simply put them both as your active characters and it should unlock.
