Planting seeds is pretty self-explanatory. You do not have to wait for the seeds to grow. You can plant a whole box and then immediately Spike Saw and replant them. One large plot will give you 2.5% of the achievement.
It might be easier to get out of your mech if you have a lot of fields. It's just easier to see what spots still have seeds in them. Then use mech's Vacuum Harvester to suck them all up instead of running over them.

I've planted well over 1000 seeds but my progress is stuck at 99%.
Hopefully it'll randomly unlock at some point.
Edit: This never popped. I uninstalled the game, reinstalled, took my PC offline so cloud saves didn't sync, started a new game, reconnected and grinded my way back to 1000 seeds, which thankfully unlocked.

I had enough extra resources toward the end to upgrade the auto-lock so it could target 18 mounds at once, made short work of the 300 seeds or so I still needed to plant.

Planting a seed requires a plot and a seed.
To collect seeds you can find berries lying around. In one of the starting areas The Meadows you can find light blue and pink berries called Polyberrys. Suck them up with your vacuum harvester and you will acquire the berry and a seed. Now you need to build the plot to plant the seed in.

to go into the build menu, hit 
in Constructs - Essentials and you can find the Small Plot at the top. Place it down and build it using 8 pieces of wood and 12 plant fiber. Once built, hold and select the seed shooter. Aim it at one of the squares on the Small Plot, shoot and it should plant the berry automatically. You can like I did and build quite a few plots in preparation for this achievement. Once you've hit 1,000 seeds it should pop straight away. Tracking progress was working perfectly fine for me as well, which was a bonus.
