You'll meet Legion during the Acquire Reaper IFF Mission, and when you finish the mission, you'll have Legion back on the Normandy - but not as a squad mate. As with Grunt, you'll be able to choose if you want to allow Legion to join your crew, or if you don't trust it enough

As someone who has been playing this series for the first time...I feel like it's important to know that this mission puts you on the path of no return. I wish I had known that before I started.

You can still continue to do missions after, as long as you don't go through the Omega Relay. However all your crew will die if you do more than three missions after your crew are kidnapped.

The, Pants, Party
After completing the main story mission "Acquire Reaper IFF" you will have a choice back on the ship if you trust Legion or not. Be sure to accept him onto your crew to have him as a teammate and unlock the achievement.
