I would recommend doing this last, if you are having a hard time doing this then you can use a method I found that is unlimited time and your strawberries won't freeze.
In mission 10 you will go into the first area which has 4 strawberry patches, once you place the seeds in them and they start growing, go to the next area and kill those enemies.
Once you kill the enemies where the repair arm is DO NOT PROGRESS ANY FURTHER. Place a turret pad where each strawberry spawn is and put bot factories down (sell any turrets needed that you already have). Also to make this quicker you can also put trees in each spot so the strawberries grow faster. Now you can sit and get strawberries all the way to 1000, the story will not move without you going into the next area.
The achievement will not pop until the mission finishes, you do not have to have 1000 strawberries in possession, you can spend them.

This is practically guaranteed on the final level. I got over 2000.

Though I do see people have managed to beat it without them. I don't even know how that would be possible
