Here's a list of all the bosses and their weaknesses.

Robot Masters

There are eight Robot Masters in this game. Knowing their weaknesses is crucial even if you use a Password to skip their initial stages, because there is a Boss Rush later in the game. There you'll have all the weapons, so you can exploit all their weaknesses, but if you do want to go through the initial stages you'll have to beat one Robot Master with just the Mega Buster, so this is the order I suggest:

1. Toad Man: Weak against Drill Man's Drill Bomb, but he's easy to beat with the Mega Buster if you just stay close to him, shoot him, and then move right to the other side of him when he jumps over you (he won't have time to use Rain Flush).
2. Bright Man: Weak against Toad Man's Rain Flush
3. Pharaoh Man: Weak against Bright Man's Flash Stopper
4. Ring Man: Weak against Pharaoh Man's Pharaoh Shot
5. Dust Man: Weak against Ring Man's Ring Boomerang
6. Skull Man: Weak against Dust Man's Dust Crusher (also Ring Boomerang can surpass his Skull Barrier shield)
7. Dive Man: Weak against Skull Man's Skull Barrier
8. Drill Man: Weak against Dive Man's Dive Missiles

Cossack's Citadel

1. Mothraya: Weak against Ring Boomerang, slightly weak against Dust Crusher, Drill Bomb, charged Mega Buster and charged Pharaoh Shot
2. Square Machine: Weak against Dust Crusher
3. Cockroach Twins: Weak against Ring Boomerang and Drill Bomb
4. Cossack Catcher: Weak against Dust Crusher and charged Mega Buster

Wily's Castle

1. Metall Daddy: Weak against Ring Boomerang and Dust Crusher
2. Tako Trash: Weak against Ring Boomerang
3. Boss rush: See Robot Master weaknesses above
4. Wily 1: Weak against Dust Crusher. You can stay directly in front of the skull's mouth to avoid getting hit.
5. Wily 2: Weak against Drill Bomb explosions. Fire a Drill Bomb at the weak spot (the glowing gem) and detonate it again with the fire button before it impacts.
6. Wily 3: Weak against Pharaoh Shot. Charge it up, and when you see Wily's location for a split second, jump over to him and just hit him with the Pharaoh Shot ball above your head.

METHOD IS CONFIRMED TO WORK!

For Mega Man 2 through 6, there is a password system that lets you begin the games with some major milestones completed. The passwords for some of these games can bring you as far as the Dr. Wily Castle, and others can only bring you up to the point where you've beaten every Robot Master. Whatever the case, they'll end up saving you a lot of time if you're more interested in getting a game's associated achievement than playing through the game to experience it from start to finish.

In the case of Mega Man 4, this password will take you as far as Dr. Cossack's Citadel with every weapon and adapter unlocked, the last level before Dr. Wily's Castle. However, be warned that you will start the game with no E-Tanks. If you want some before you begin the final levels, you can reenter the Robot Masters levels and collect them.
