All five ninjas will be found by simply progressing through the game.

They are impossible to miss.

You need to unlock all 5 of the missing ninja:

Futo - Level 1 Ninja Mountain
Suzume - Level 2 Leaving Home
Shen - Level 6 A Distress Signal
Tora - Level 9 Grassy Hills
Kunoichi - Level 12 Winter Range

Go to each level, and then free them by breaking the cage they are in.

Build up throughout the game - Will unlock on Level 14

Story related achievement and cannot be missed.

Those are the ninja that seem to be missing from the village (if you have read the notes on the doors) and will become part of your team once you find them. All of them (except Futo) must be rescued from the samurai.
As soon as you've found the last one (Kunoichi), this achievement will be one less to go for.
