There are probably more ways to achieve this, but I managed to unlock this by catching a Giant Clam (not really a fish, but okay) - or Singing Clam before researching - in the Shallow Steam, the red area indicated on the image below. To get there, you will need to progress the story until you have unlocked the dinghy. Then, I used the fishing net on groups of fish as indicated by the top right image until I caught one that was over 1,000 kg.
Other fish that can be over 1,000 kg:
Charging Sunfish: Resting Crag, Plug lure + Poise rod
Basking Shark: Sparkle Tide, Plug lure + Poise rod
Perhaps also Sun Fish, Perching Isles (record of 999.5 so far)

I've caught a big Basking Shark that was over 5000kg. It was in the cloud area while I was trying to catch the Spider-eyed-Mermaid to release in 2 sec.
