This is story related and cannot be missed. After the final boss fight there’s a cutscene, after which you are back to normal play with a new area you can enter (the entrance is right next to where the final boss was standing when the fight began). Simply enter and this will pop.
Eden is an enemy free zone so there’s no need to restock or anything before doing so.

Hi - after doing this can you go back into the main world areas to collect any more missing collectibles etc? Or should I collect everything before I go?

Yes, if you complete the game there’s auto save right before you enter the final room (or you can manual save if you want). After the final bits if the story conclude you can simply continue from the main menu.

After killing Plutonia you can enter Eden and this will be yours. This is the end and all that is in Eden is the discovery of the historic event that caused the whole situation.
