To purchase a codex you must acquire tokens. This can be done by completing the secondary objectives or progressing through the levels without dying. The codex are purchased at the stack of books at the level you load in on with a new character or at the end of each level at the stack of books.
There are a total of 20 codexs with varying costs ranging from 3 to 17 tokens. You will need a total of 156 tokens to unlock all of the codexs.

You can also get tokens for collecting gems, with diminishing returns. At one point I was getting a token for every 5,000 gems, and now I get one for every 10,000. I'm 18 tokens away right now.
