How to unlock the The Strongest Bond achievement in NieR Replicant ver.1.22474487139... - Definitive Guide
In short, this is the boss fight after the Shadowlord right before ending C or D. You must already have all the weapons to get to this boss fight. It is very unlikely to get this achievement without skipping the cutscenes, so I highly recommend creating a separate save file at the top of the Lost Shrine just before you enter the Shadowlord's castle.
The cutscenes are basically a huge part of the plot's ending and you don't want to skip it first time around. I suggest playing it through normally while watching the cutscenes, getting ending C achievement (save in a separate slot other than Lost Shrine save), then reloading the Lost Shrine save on Easy. Blow your way through the castle, skip every cutscenes/dialogue (you have already seen them), then go for this achievement. It should pop right before you choose for C or D.

this fight will happen if you are trying to get all of the endings and after the 33 weapons. you will be overpowered enough to kill Kaine with that time limit. however, the game doesn't stop the time counter from ticking while you are in a cutscene. The best option is to skip all of it and watch them later on youtube for the sake of getting this achievement.
For all of the boss rush achievements, I would highly suggest turning the difficulty down to Easy and turning on the Auto Combat. You can edit your magic to add a word and increase its damage as much as possible, same with your melee attack power. Doing all that, you should be able to get all these achievements on your first attempt with little trouble. If you don't get any during your Ending A path, you'll have multiple additional attempts when going for the other endings, and your level will only increase with each attempt. If you need any help with boss strategies, see the video below.
This fight will only appear during Ending C and Ending D.
There are two parts to this fight, but you'll only actually be attacking her during the second part. To start the fight off, Kainé will be in the middle of the room with an orb to her left and one to her right, both of which will be tethered to her. These will be releasing an array of orbs in every which way direction. Attacking does nothing to these or to Kainé, so you just need to dodge them accordingly.
For the second part, it's highly recommended you pop a strength potion. You won't have any magic abilities so it'll just be you and your weapon. Kainé will go through a variety of attacks, mostly alternating between trying to punch you in the face and drown you in orbs. Evade her attacks as best possible and attack her at any and every opening you have. It'll take a bit to get her down, but as long as you're staying on top of it, you should be able to get this within the time required. If you don't get this on Ending C, it'll be much easier to do on Ending D.
There are a few cutscenes you'll need to skip so your clock doesn't run down, so just keep that in mind. Once you've defeated her (and if it was within the required time limit), the trophy will unlock.
