To see which types of Yokai you have defeated, press > Titles > Gameplay Record > Small Yokai Defeated. To see pictures of all the enemies press > Amrita Memories > Yokai Illustrations.
The Large Yokai Defeated are all automatic story bosses and unmissable. If you play all missions and always clear out all enemies, you will automatically kill each enemy type once. None of them are hidden. If you don’t rush, and kill everything, this comes naturally. Warning: If you fight bosses in co-op make sure you get the killing blow or it won't count towards this trophy.
The only rare enemies are Karakasa Umbrella in sub-mission “The Ogress” and Mudman in main mission “The Defiled Castle. The other enemies show up quite frequently throughout the game.

Yokai walls and doppleganger yokai count. Walls can be seen by their eyes (holes in the wall that start looking at you when you approach), and mimics can be identified by the number of corners on the chest. Regular chests have two, while mimics have three. But you shouldn’t be afraid of them - the mimic in this game simply copies William’s appearance, and does not eat you like in Dark Souls. If you notice such a chest, just use the “whistle” gesture and Mujina (that’s what the doppelganger badger is called here) will come out on its own.

Chests with a mimic inside have three horizontal tiles along the edges, while a regular chest has two

I’ll add that yokai bosses count more. You can see information about defeated yokai in Tutalah->Walkthrough Information-> Defeated yokai

In obtaining this trophy, both small youkai and large boss youkai count, I did this trophy recently and it did not drop until I killed the youkai wall. Feel free to ignore messages that small youkai are not needed.
