Throughout the game you will get little blue upgrade tokens with an arrow on them, you can get them for opening certain chests in dungeons and some enemies drop them as well.
After that enter the menu by pressing
scroll to the middle tab (the blue one with an upward arrow), here you can upgrade an ability with the cheapest one costing 3 upgrade tokens.
