Story related and cannot be missed.

This is unlocked upon completing the first post-game mission, "Mascot Capture Order".

Head to Xth Subway Line and there will be a portal there. You'll be in the Membrane Hall. The boss is located at X14 Y17 in the Membrane Hall. The boss starts with three rabbits and the boss can also cause burnout in allies.

Turn in the mission at headquarters and there will be some cutscenes and the trophy unlocks afterwards.
