This is going to be a very rough explanation with no pictures.
The parallel quest for the Holy Mission is called Purifier. I don't know if it can be failed due to a time limit.
You can start this quest by finding one of a few Holy Mission corpses in the Hallowed Marsh. The North West "Huge Tree" has one directly east of it near the branching path to the Pilgrim's Road statues. Apparently you can also receive it from a guard upon entering Monsoon, but it was never given to me.
Once you examine it you will have to talk to a few people in Monsoon. Then you need to head to that Huge Tree and clear out all the bandits while reading several journals. You can then just follow the quest guide in the game. Head back to Monsoon, head to Berg and determine who you want to give the evidence to (I picked Rissa), and then head back to Monsoon for the final reward and achievement.

Complete the Purifier quest. After joining a Faction, you can find dead Holy Mission Missionaries alongside the main road in the Hallowed Marsh. Inspecting a dead body starts the quest. After starting this mission, a timer of 35 days will start. You will fail this quest the timer runs out or if you start your third Faction Quest.
Note that you can complete all three Parallel Quests during any playthrough, irrespective of your chosen Faction.
