The reason this messes up is that if a ninja or later on a soldier shoots a barrel which kills an enemy or itself those enemies don't count.
Notable places to watch out for are the section after the 1st checkpoint, the battle on the bridge, and the final checkpoint. Good tactic is to try and destroy as many barrels as you can before the enemies spawn. Also don't worry about the enemies that split into the bugs, once they split they count towards your kills.
At each checkpoint your kill tally should read as below if it doesn't then reload your checkpoint without saving your score.

First checkpoints a typo it is 12 I've altered it.
The 166 I shall check it out, I was so tired when I did this its more than likely I wrote it down wrong, I will check it now.
