Theoretically story-related and shouldn't be missed, but can be glitchy.
You will automatically pick up the Pakapon Cap while progressing through the second story mission, "Escape from isolation".
To revive Pan and unlock his mini-game, after finishing the mission and going back to Patapolis, go to the tree of life and plant the cap (it should already be in place, just hit
when the game prompts you to create new units). After doing this, wait until the trophy unlocks before doing anything else (he might need to be reborn and walk all the way to the left). If you move around or start a new mission before then, the mini-game will still be accessible but the trophy has a chance of not unlocking, thus locking you out of it on this playthrough/save file.
Pan the Pakapon's mini-game will cost you one Leather Meet and get you a variety of materials (mainly wood) in return, the number and quality of which depending on how well you fare.
