This achievement is for defeating the new Photoner enemy type.
Since you need to finish Chapter 1 of Episode 6 anyways
The Enter the Goddess of Ends achievement in Phantasy Star Online 2 New Genesis worth 179 points[PSO2] Proof of clearing the EPISODE 6 Story Quest, "Goddess' Prelude".
All the enemies of the mission "Goddess'Prelude" are Photoners. So while trying to unlock the Chapter 1 of Episode 6 achievement you'll get this automatic while playing through that mission as it's the only enemy type.

So I have the achievement for "Goddess' Prelude" but I don't have this achievement. What did I do wrong?

You have to kill one of the new enemy type. I'm not sure why the game wouldn't acknowledge you killed a Photoner
