The achievement description is very misleading although the game is so glitched and full of bugs at the time of writing this I can't say with any certainty what they intended. You can ally with a faction and still get this. I shall explain.
So as I understand it this achievement is for ending the game in the following way by following the Phoenix Point storyline through to it's conclusion:
In the course of my playthrough I did ally with both the New Jericho AND Synedrion factions but when I also progressed the "Symes" missions past a certain point they got concerned at the direction I was taking and downgraded our diplomacy status from allied to friendly.
The achievement description is most likely based on the fact this plotline / outcome is the only one that does not depend on being allied with another Faction till the end.

Yeah the achievement description is misleading, it's effectively just "Beat the game using Phoenix project's solution".

I beat the game doing the Syn mission 'Liberty or Death' and ended up getting this achievement, just FYI.
