This will be the second Shrine in Chapter 6. You will come to a cliff face and have to drop down into the swamp below, head directly left to find a cavern. Use

Chapter 6
After your first water level puzzle of raising the water for you and then lowering it for Mui, you'll get to a ledge where you need to drop down twice and then into the water below you, and Mui will wait on the ledge on the right above you. Instead of heading right to meet up with Mui, swim left all the way to find a cave with this shrine.
