To track your progress on the Lairs, use the collectible tab in the "M" (default) menu. That will show you the progress on each section of the map, and it will also blink in the general areas of other holes.

Lairs are one of the collectible types in Prototype 2. Once they are in a radius of ~160 feet you will see a symbol on your screen. You need to enter the lair and kill all of the marked targets inside.

There are a total of 9 Lairs. If you go to your collectibles in-game map you can see how many Lairs are in each area and how many you found already. While viewing the map press L1 Button / R1 Button to switch between different collectible types. Keep flying close over the streets until you discover the missing lairs.
