A really handy way of getting 500 power up's is simply by completing both games and aiming for other achievements. You'll usually rack up 300 or so through this method depending on skill level and amount of play.
In terms of the best, quickest way of boosting the power up's, R-Type 1's Stage 8 (VIII) has 5 easy power ups that can be collected in infinite mode. Before you get to the final boss, exit to menu (don't worry the statistics record each bullet, enemy and power up collected or defeated) and repeat.

Turn on infinite mode, place it on R-Type 1 Level 8. Collect the first 2 powerups in about 10 seconds. Reload the level from the start menu.

Counts across multiple playthroughs on both games. It should be one of the early trophies you unlock. To check your progess, go to the "statistics" page for your exact count.
This will come naturally as you go for all other trophies. The 1st level is pretty easy & has 7 powerups, keep replaying it until the trophy unlocks. Progress can be checked from the main menu by going to the stats screen. The number of powerups collected is on the second screen so you will need to press the button to view it.
Much like the "Bye-bye Bydo!" achievement, the 'Statistics' screen will tally how many powerups you have collected, and when that number hits 500 you will unlock this achievement, this will probably unlock before "Bye-bye Bydo!". Unless you avoid collecting powerups or just miss a lot of them.
