I found it easiest to play Boss Rush in Raiden Fighter Jets. When you get to the second boss rush you will see a crane in the middle of the screen that has a gun on top and moves back.
Don't shoot it and go up and with your fighter go across it until it explodes releasing several fairies (I believe its as many as 10 but not sure)
Do this a few times and you will get your achievement. Easiest method IMO

Works like a charm. In addition i habe to say that you dont need to complete the second level. After collecting the fairies immediately quit. If you have reached the 100 fairies the achievement pop instantly.

These appear throughout the game after doing a certain task (shooting X number of fighters down quickly, allowing a boss to run over an enemy tank, etc.) You will actually have to grab these not just make them appear, so don't shoot them!
The best place to get this one was Raiden Fighter Jet. Play Level 5 and set the difficulty to practice. After you pass the three domes that hold the Miclus, there is a sliver metal bar across the middle of the screen. Go to that and go left to right/right to left across it to make 9-10 fairies appear.
