Fairies are these item collectibles that gives you extra shield in this version.

There is no easy way for this. As not even the Fairies you get in bonus missions count for it. There are 3 Fairies available. You get all 3 from bigger ships. One in stage 2, one in stage 5 and one in Stage 8. Replay Stage 2 via chapter select to get 100 Fairies. Make sure that you end at least the scene you are on before you restart. Otherwise your progress may not save and there is no telling how many you have!
