Morale can be raised by completing side missions or starting killing sprees.
If your looking for an easy morale boost, complete a House Arrest guerrilla action.
Make sure you do this before liberating this sector, otherwise you will not be able to 100% the sector until after you have finished the game.
Killing civilians or losing newly recruited Red Faction members, will cause your morale to drop, if you need a small boost, drive into a group of EDF units and kill three of them within three seconds of each other to start a killing spree, adding 3 morale (+1 for each additional kill) at the end.
Not all three sectors need to have 100% at the same time, you only need to bring three different ones to 100%.
Recommended that you do this right away to avoid harder cases later on.
A majority of a sectors morale comes from destroying EDF property located by the blue hexagons on the map.

Just wanted to note that each piece of propaganda is worth "+5" to your morale rating.

It's recommended that you do this trophy early on by getting the Parker, Dust and Badlands sectors to 100%. If you need a quick Morale boost, then destroy some Propaganda, kill some Marauders (they can be found in the Badlands Sector) or replay some missions. Credit to yuri03042 for confirming this trophy isn't missable.
