Gems are found in treasure chests. Each treasure chest contains one gem. The only purpose they serve is to sell them in town for more money. Keep in mind that you must have open inventory slots to hold gems.
While you can probably accomplish this naturally, you can keep replaying the first stage over and over. There are three chests (so, 3 gems) in the this stage and it can be completed in under two minutes once you have the stage memorized.
Once you collect the 50th gem, the achievement will unlock.
FUN FACT: The achievement name is a not-so-subtle reference to the Beatle's hit song 'Lucy in the Sky with Diamonds'.
