The Samurai is a post-game boss.
You can find his dungeon in the very top-left of the world map (via airship). The cave will only be available once you've beaten the final boss.
As for the dungeon, I could be wrong - but I followed the directions shown by the white arrows, and went the opposite way to the red arrows.
As a boss, he's pretty easy - just block his first 2 attacks, dodge the clone echo attack - then you'll get a chance to hit him once you memorise which one is the real version.
