How to unlock the Separated at Birth achievement in Saints Row 2 - Definitive Guide
If you have beaten all the missions already (As I did), you can just play them from the newspaper clipboard (represented by -what else- a newspaper), and note if it says "co-op complete" checkmarked or not.
Also, you DO NOT have to beat the strongholds to get this achievement. However, you do need to beat them to get the "beat all missions in co-op" achievement.

Hey, you may want to mention that you DO have to beat the strongholds to unlock the final mission for each gang.

Simple, just start from the first Brotherhood mission and work your way through them with a co-op partner present (it doesn't have to be the same partner for each mission). There aren't that many to do and as far as I am aware you needn't do every stronghold although some may require you to do before you can advance.
Just bring up your map, find a brotherhood icon and go do it. This will also work towards the 'Brothers Keeper' achievement if you haven't already gotten it.

While in co-op, play and complete all of the missions in the Brotherhood story arc. This achievement will unlock with "Brother's Keeper" if you don't already have it. For a complete walkthrough, check this thread.
