This is story related and cannot be missed. Once you clear Directory 2, you're given a short tutorial on how to apply uncap materials to raise the level cap on the standard GM. Until this point, you cannot raise any mobile suit past level 15. After that, you'll start to find the materials in missions to raise the level cap on other mobile suit types allowing you to level them past 15.
